Summary:Matrix-assisted laser desorption ionization (MALDI) and electrospray ionization (ESI) coupled to time-of-flight mass spectrometry (TOFMS) are used to characterize native and chemically modified DNA oligonucleotides. First, improvements on sample preparations are shown. Then, the utility of these sample preparations is shown for oligonucleotide mixture analysis. Accurate mass measurement of DNA oligonucleotides is evaluated using MALDI and ESI TOFMS with two commercial instruments. Using accurate mass measurents and different fragmentation mechanisms, chemical modifications of DNA are examined. Cytosine reduction by 2,5-dihydroxybenzoic acid matrix is studied using MALDI TOFMS and in-source decay (ISD) techniques. Dirhodium and platinum adducts are examined with MALDI and ESI TOFMS; in addition, ISD, collision-induced dissociation tandem mass spectrometry (CID MS-MS), and enzymatic digestion are used to further characterize these metal adducts.
